Fate/Kaleid Liner Prisma Illya menceritakan tentang kehidupan seorang gadis SMP bernama Illyasviel Von Einsbern.

Ia mendapatkan kekuatan dari tongkat sihir yang bernama Ruby, untuk menjadi Mahou Shoujo yang bertujuan untuk mengumpulkan Class Card yang bisa digunakan di dalam pertarungan.

Selain dirinya, dia juga bertemu dengan seorang Mahou Shoujo lain yang diberikan kekuatan dari tongkat sihir yang bernama Sapphire, sang gadis misterius dan pendiam, Miyu Edelfelt.
